Intitulé du projet : Perturbations cutanées induites par l’exposome : recherche de signatures moléculaires et d’effecteurs, exploration d’une approche corrective.
La fonction première de la peau est de constituer une barrière physique entre le corps et l'environnement extérieur, le protégeant ainsi des agents pathogènes, des facteurs toxiques et de la déshydratation. Différents stress de l’exposome peuvent altérer son intégrité, notamment les rayonnements ionisants (radiothérapie) et solaires, entraînant respectivement le développement de fibrose et la mise en place d’une élastose. Ce projet s’intéresse à deux composants de ces processus physiopathologiques : les modifications des fibroblastes dermiques et les désorganisations matricielles affectant la structure et la fonctionnalité du derme.
Un premier versant du projet portera sur la compréhension de la reprogrammation conduisant aux transformations pathologiques du derme. Il s’appuie sur l’accès à des cellules et échantillons de peau humaine représentatifs d’états sains et perturbés. Ce matériel sera mis à profit pour la réalisation de profilages moléculaires ‘multi-Omics’ sur cellules, ainsi que pour des analyses spatiales sur tissus.
Un second versant portera sur l’obtention d’une répression de caractères associés aux désorganisations dermiques. L’approche aura pour principe la vectorisation d’ARNs actifs ciblant des effecteurs de ces désorganisations. L’objectivation fonctionnelle bénéficiera de l’accès à des modèles cellulaires et organoïdes générés à partis de cellules primaires de peau humaine.
Vous travaillerez au sein du Laboratoire de Régénération et Radiopathologies Cutanées’ (LR2C), laboratoire porteur du projet, situé au sein du biocluster Évry-Génopole.

Vos missions
Vous bénéficierez d’un environnement multidisciplinaire pour mener à bien vos missions
Préparation de sous-populations de cellules primaires extraites d’échantillons de peau humaine, sélectionnées selon différents caractères phénotypiques et fonctionnels (présence sur site d’une plate-forme de tri par cytométrie en flux).
Réalisation de profilages moléculaires ‘multi-Omics’ (compétences en bio-statistique et bio-analyse présentes en interne).
Mise en œuvre de modèles fonctionnels ex vivo (cultures 2D et organoïdes cutanés 3D).
Travail de synthèse inhérent au suivi du programme (rapports, réunions)
Rédaction de publications.&lt;br /&gt;&lt;br /&gt;
Votre profil 
Vous êtes titulaire d’une thèse dans le domaine biomédical.
Compétences techniques et comportementales
Compétences en génomique fonctionnelle (RNA-seq, single-cell RNA-seq, ATC-seq, etc.)
Connaissances en biologie cutanée et/ou biomécanique
Culture cellulaire 2D (cellules primaires humaines) et expertise sur organoïdes 3D.
Cytometries en flux, RT-PCR, méthodes d’imagerie.
Travail d'équipe, autonomie, capacité à travailler dans un environnement multidisciplinaire.

Dans le cadre d'un surcroit d'activité, en votre qualité de technicien.ne en mesures physiques, vous travaillerez au sein du laboratoire de biologie du CEA de Cadarache en collaboration avec le Service de Prévention de la Santé au travail dans le cadre de la surveillance médicale des salariés.
La surveillance médicale des travailleurs implique la réalisation d’examens médicaux relevant de l’accréditation Cofrac 15189 (examens de biologie médicale et examens de radiotoxicologie), ainsi que des examens relevant de l’accréditation Cofrac 17025 (Anthroporadiométrie)
Rattaché(e) au Biologiste Responsable et au Chef de service du LBM hiérarchiquement au chef de service et techniquement au Biologiste Responsable du LABM, vous serez intégré(e) au sein d'un groupe de 13 personnes (3 biologistes, 8 techniciens, 1 aide-technique, 1 secrétaire gestionnaire) et serez sera en charge des missions suivantes :
 Activités d’Anthroradiométrie : 
o    Réalisation des examens de spectrométrie In-Vivo Gamma X selon une géométrie corps entier, poumons ou plaie
o    Détection et quantification de rayonnements X/Gamma émis par des radionucléides présents dans l’organisme
o    Suivi systématique et Suivi incidentel
o    Etalonnage des détecteurs (Energie, Efficacité)
o    Paramétrage / Réglages des chaines de mesures
o    Participation aux comparaisons inter-laboratoires

Gestion des équipements en Anthroporadiométrie et en Radiotoxicologie :
o    Maintenance des chaînes de mesure et raccordement métrologique

Activités de Radiotoxicologie :
o    Détection et Mesure de la radioactivité α ou β par comptage de prélèvements narinaires via un compteur proportionnel dans le cadre d’un suivi en systématique ou incident

Activités de Qualité : 
o   Participation à la revue/ révision des documents qualité pour le maintien des accréditations Cofrac, en lien avec le Responsable Qualité

Photosynthetic organisms (microalgae and plants) are in constant interaction with their environment, responding to various abiotic pressures (temperature, nutrients, light), as well as biotic ones (symbiosis, parasitism). Molecular approaches (‘omics’) have improved our understanding of the adaptive mechanisms to these changes. However, the cellular architecture and structural organisation of organelles such as the chloroplast and mitochondria must be revealed to fully understand how organisms respond to their environment.

3D electron microscopy has become one of the essential approaches for revealing and deciphering the mechanisms of cellular plasticity. Technological advances and cryogenic sample preparation now make it possible to visualise cellular structures, membrane arrangements, contacts between organelles, and macro-complex structures in their cellular context (in situ structural biology). The laboratory Cell and Plant Physiology (LPCV), which aims to understand the adaptive response of microalgae and plants at multiple scales, has been applying 3D electron microscopy (FIB-SEM) in this field, thanks to the technological environment of IRIG and its collaboration with IBS. This work has led to several publications describing the morphological changes in microalgae in different abiotic and biotic conditions (Uwizeye et al. 2021, PNAS, PMID:34215695; Uwizeye et al. 2020, Nat. Commun, PMID:33594064; Decelle et al. 2022 ISME journal PMID:35804051; Ezzedine et al. Nat Commun).

To further understand subcellular plasticity in microalgae at high resolution (&lt; 1 nm) and visualise native structures (organelles such as chloroplast and protein complexes) in their cellular environment, cryo-electron tomography (cryo-ET) is becoming a pivotal imaging approach. Therefore, CEA Irig is recruiting a researcher to develop and apply cryo-ET on microalgae from laboratory cultures and field samples. At LPCV, you will contribute to the research themes of the Photosymbiosis team led by Johan Decelle (https://photosymbiosis.com/), to apply cryo-ET on symbiotic organisms. You will benefit from proximity to the many actors in integrative structural biology in Grenoble, particularly the state-of-the-art infrastructure of the DBSCI (imaging platforms of the LPCV, IBS, PFNC, equipped with instruments such as FIB-SEM and cryo-TEM, etc.). You will work in close collaboration with IBS to build a local network aimed at developing cryo-electron tomography at IRIG. The technological component will be integrated into the laboratory’s expertise in support of in situ monitoring of the physiological responses of microalgae and plants. Solid knowledge in cell and structural biology, as well as expertise in sample preparation and 3D electron microscopy image analysis, are required.&lt;br /&gt;&lt;br /&gt;
Holder of a PhD in biology or biophysics, you have completed a postdoctoral contract of at least 2 years and have advanced research experience in the field of microscopy and image analysis.
You are an expert in cryo-electron microscopy and image analysis. You have skills in eukaryotic cell biology, electron microscopy, and bioimage analysis. You have a basic knowledge in integrative structural biology, and in AI / deep learning approaches and/or sub-tomogram averaging.
You are comfortable communicating in English, both written and spoken, in a scientific and technical context. You will be required to write scientific articles, design new scientific projects and programmes, and seek funding by responding to local, national, or international calls for proposals. You are able to work as part of a team. You are able to transfer know-how and expertise to junior members of the team and the lab, thanks to your excellent communication skills.

Since the COVID-19 pandemic, the CNRGH has also become a key contributor to the Obépine consortium, which aims to develop wastewater-based epidemiological surveillance strategies for infectious diseases. Initially focused on SARS-CoV-2, Obépine now targets the emergence of a broad spectrum of pathogens.
In this context, we are seeking a research engineer to perform the bioinformatics analysis, interpretation of high-throughput sequencing data derived from wastewater samples and implementation of innovative approaches in viral genomics.
The candidate will:
·         Implement and optimize bioinformatics pipelines for the analysis of viral genomes from complex environmental samples, in accordance with the best practices and community guidelines.
·         Process and analyze data from multiple sequencing platforms, including Oxford Nanopore, Illumina, Element Biosciences and PacBio technologies, generated by target enrichment and/or metagenomics approach.
·         Contribute to the development of robust analytical frameworks for wastewater-based surveillance. This includes the reconstruction of viral genomes, variant analysis, haplotype assignation, and the interpretation of metagenomic data from heterogeneous and noisy samples.
·         Collaborate closely with wet lab scientists to integrate experimental design and bioinformatics analysis, to provide reporting solutions to wet lab scientists, and to support the development of innovative and reliable approaches for pathogen monitoring in wastewater.
·         Contribute to conference presentations and scientific articles, and provide a thorough reporting of bioinformatics developments.

Candidates should have a proven experience with next-generation sequencing data analysis, metagenomics and/or viral genomics, and strong basis of pipeline development (such as sequence alignment, genome assembly, variant calling, and metagenomics approaches). Experience in virology, environmental genomics, statistics, or phylogenetics would be a strong advantage, as well as prior experience with high-performance computing clusters.
The position requires the ability to work effectively in a multidisciplinary environment, with strong analytical thinking, scientific rigor, autonomy, and organization skills. A strong interest in continuous scientific and technological monitoring is also expected. Good written and verbal communication skills in French and English are required.&lt;br /&gt;&lt;br /&gt;
The candidate will:
·         Implement and optimize bioinformatics pipelines for the analysis of viral genomes from complex environmental samples, in accordance with the best practices and community guidelines.
·         Process and analyze data from multiple sequencing platforms, including Oxford Nanopore, Illumina, Element Biosciences and PacBio technologies, generated by target enrichment and/or metagenomics approach.
·         Contribute to the development of robust analytical frameworks for wastewater-based surveillance. This includes the reconstruction of viral genomes, variant analysis, haplotype assignation, and the interpretation of metagenomic data from heterogeneous and noisy samples.
·         Collaborate closely with wet lab scientists to integrate experimental design and bioinformatics analysis, to provide reporting solutions to wet lab scientists, and to support the development of innovative and reliable approaches for pathogen monitoring in wastewater.
·         Contribute to conference presentations and scientific articles, and provide a thorough reporting of bioinformatics developments.
